Default AU Engine miss after 5speed swap

Just finished swaping an xr6 5speed into our 2000 Au sedan and have been driving it around for a couple of days with the auto computer in and other than the fans going all the time it seemed to go really good. Sent it off to ford to get the manual computer installed and keys changed over and it now has a miss especially at low speed or part throttle (especially noticable when going into a corner or round about in 2nd and then accelerating out with low revs). We had the plugs and leads replaced earlier this year so I dont think that is the problem and it only seems to have happened once we got the computer swapped. Anyone got any idea what the problem might be??
