Default Chiptorque chip advice, using auto chip in manual...

I have a chiptorque chip thats meant for a ea 3.9 mpi auto 3 speed, now i have a ea with a 5 speed so i have a 3.9 manual computer, will the chip work in the manual computer even tho its meant for a auto? does the computer just learn? I know it plugs str8 in but i dont know if it will work? will i do any damage trying it?
