Would this work? If i bought the S/C off a modern mustang, say 03, 04. Would this be able to fit on an AU i6 4.0ltr? I just love that unique banshee whine they get.

Yes. You can fit an Eaton M112 onto an AU Inline-Six. Just a matter of getting some custom manifolding done for you.
What I'd like to ask is why? They're far from being.. well, good. A much wiser option would be one of these... http://www.capa.com.au/kits_ford_au_6cyl.htm

I have a few movies on the computer of S/C mustangs and oh my lord do they sound sexy.. I want power sure.. but that sound if just awesome.
How much moddifying to everything would an i6 need to make it actually work decent does anyone know?

Herrod had the same blower used on the mustang as a kit for the I6 years back. Not sure if they still do it.
