If I were to get an EF lid for the airbox, would I be able to keep the K&N filter for the AU, or would I need to get one to suit an EF?

If the lid fits the AU bottom half, I dont see why not, seeing as its the bottom half that the filter slips into, and the lid would, by theory, have to have the same dimensions to fit the AU bottom.
